  • Introduction

Conformational clusters and consensus sequences for 1000 protein loops have been derived by computational analysis of their structures in a non-redundant set of 233 proteins. Loops have been classified into five types (alpha-alpha, beta-beta links, beta-beta hairpins, alpha-beta and beta-alpha) according to the secondary structures they embrace.

    Loop classification table

Five tables of loop classes were constructed based on the types of loop. The table headers are explained as follows:

    Ramanchandran Angles

Clustering of loop subclasses is based on the Ramanchandran phi/psi angles and loop geometry. A 9x9 matrix of phi/psi angle is defined as shown in the following table. The codes are explained in the table legend.

    Java Picture

Java pictures of all the loop class were generated by superimposing four loops in each class. Here is an example of the java picture. The table at the right side of the picture gives the PDB code and residue ID of these four loops. You may click the PDB code to check the PDB header lines of the protein.
