The domain identifiers given within the transformation files (e.g. 1mlda.AB.18.1.5.1.1.1.1) refer to the PDB code (first four characters), postfixed with one or more chain identifiers, and then followed by fields delimited by "." symbols that specify the SCOP hierarchy. In order, they are Class (i.e. A, B, AB, A+B, Small, Mult, Memb), Fold, Superfamily, Family, Protein, Species, Chain, Domain (the last seven fields are always integers). From this it is possible to work out subdivisions as were used in the study. For example, analogus are defined as proteins from the same file that have different superfamily numbers (i.e. the second number after the class must be different).
